OK, you downloaded and built IMP 1.0.

All your other questions are regarding the nightly build. You can't mix 
IMP 1.0 with the nightly build examples. If you want to use IMP 1.0, 
read the 1.0 manual at http://www.integrativemodeling.org/doc.html
If you want to use the nightly build, you need to download the latest 
source code, not 1.0, or use one of the nightly build installers at 
http://www.integrativemodeling.org/download.html#nightly
